My question is why does this happen?
The scenario
17 rar files all 48,788
but a few random ones, the size is only 48,673 and 48,567
How does this happen and how to avoid it? It nearly completes cept for a few bytes at the end..
Question 2
If you can see that some of these rar files are a few bytes short compared to all the others, is this the same as checking the par2 file with the quickpar program?
Question 3
Is there a way to just resume it to finish the small amounts at the end? if I can identify rar 027 and 044 are a few bytes short of being complete what is the best option to fix it? just reload the nzb and pause all the rar files cept these to incomplete ones? or is there a better method?

I recommend paying a visit to www.binaries4all.com which has excellent explanations for all Usenet related things.
For question 1: http://www.binaries4all.com/incomplete/
For question 2 & 3: http://www.binaries4all.com/quickpar/repair.php

You don't need QuickPar with Alt.Binz, of course. Just follow the instructions in the Wiki / Quick Start Guide for automatic PAR2 checking & reparing.
You could also look at the stickied threads, like this one:

IMO "missing" a few bytes doesn't mean they are corrupt. If you downloaded the small par2 and the files are green under the par2 tab they are fine (never had it otherwise).
Sometimes Alt.Binz auto par2 downloading doesn't work with me (free version though).

well if all parts are green it means all parts match the par-set, then the difference in size is because the poster posted it that way...
the best way to fix missing/corupt parts is to make sure you have enough vol-par2 files in the collection and have altbinz auto-download them...
